Have you ever altered the axle flange offset to go from 2.36" to the 2.50" offset? Maybe with a spacer between the bearing and the axle flange end? I was noticing a rear disk brake kit FMS has and trying to figure out a way to make it work.

There is a good chance I will have to replace the housing ends with the New Big Bearing style and have considered having some one remove .140" from the face of them. I could then alter the axle retention plates.

Any ideas besides buying all new axles and housing?

yep... see it here (lame i know)

I used whats called Machinery Bushings, they look like a large flat washer, sit over the axle betewwen the bearing and retainer to take up the gap so the retainer holds the bearing in, you could also use them behind the bearing (just slip over the splines) to push the axle further out of the housing if needed to center the rotor in the caliper.

These come in different thicknesses. About 2.75" OD and 1.5" ID the ones i used for a small bearing housing.
