So I have never installed a manual transmission or clutch before - should the clutch disc be completely sandwiched between the flywheel and pressure plate

I'm converting from a c4 - tore everything down, installed the t5 block plate, installed the roller pilot bearing, installed the flywheel, then installed the clutch disc along with pressure plate using the alignment tool as one unit - it appears that the clutch is perminately going to be engaged

please advise... I will wait to continue until tomorrow morning

I just googled "how a clutch works" and found http://auto.howstuffworks.com/clutch3.htm so it looks like the clutch disc "should" be sandwiched since I'm not exerting any pressure on the diaphragm?

You are correct. It will be sandwiched till you press the clutch pedal. The alignment tool must be very easy to instal and remove before you try and put in the trans. BTW did you install a pilot bearing or bushing that matches the trans input shaft?
