Just wondering if it matters which direction the battery is mounted in the trunk? For example, most batteries are rectangle shaped, should they be mounted with the widest part side to side or the long part front to rear? Or does it matter?

I think you want it mounted side to side. If it is mounted long wise, the force of the car launching it could potentially loosen a plate inside causing the battery to go bad when it contacts another plate. At least that's what I've been told. If you use a dry cell battery it doesn't matter.

And now that I've thought about it a minute, that's the way they are mounted in front (longwise) from teh factory. I don't think it really matters much.

A friend put a pair in his trunk mounted same direction as factory, they didn't last much over one season, may of been because he didn't run an alternater and was always charging and discharging them. They were regular batteries, not deep cycle. I've always heard mount them side to side, for the same reason as Kid said, dragcars put more G-forces on them then most factory cars would ever see.
