I have changed from a standard to a automatic in my 66 mustang and the transmission I bought was out of a 69 and it has a plug hanging of it don't know what to do with it. I also have my back up switch left from the standard what should I do with this.

It's the neutral saftey switch.
There should be a corresponding plug under the dash as part of the original factory harness that will plug in.

Thank you Alex but what about the back up light switch that is left do I just cut this off?

The wires from your original backup switch connect to 2 of the wires[black/red from memory] while the other 2 [red/blue] connect up to the start circuit..There is usually a plug in the harness which you disconnect,which opens up the start circuit ,then connect each side of this plug to the red/blue on the neutral start switch
