Im Just Bought a 1965 fastback and it has a couple rust spots, whats the best way to get rid of that, or should the metal be replaced? and if yes, where can i go get this done?

More information please, define what you mean by a couple of rust spots. Is the metal eaten away? How large are the spots (a dime, a half dollar?). Where are the spots located? Fender, door, quarter panel?

A lot has been eaten away, i feel that the car one day might fall apart. For example the fender, the trunk, the floor panels, the structure of the car.

find a good friend that can weld. and replace it all. the metal isnt that expensive its finding guys to weld it. but they sell everything you need ( metal wise). or just for a temp fix to let ya think about it get some great rust imhibitor paint and paint it. after getting all the flaky pieces off. but i would probably start with the cowls bc if your floorboards are rusting then you probably have leaky cowls. get that done then do the floors . im not sure what you mean by the fender? inner or outer. it its is visable from the outside then you could get some body filler patch it up that way or get a new fender. if it is a big spot. im guessing inside the trunk you mean the drop down plates that connect to the quarter panels they always go. mustangsunlimited sell that as a kit. the lower .25$ the inner trunk and a section of the wheel well its like 50 bucks or something. or if it is around the tank just cut it out and replace with new ones. but if you dont have money or connections just paint it with some rust inhibitor stuff and that should take care of it spreading anymore.

Sounds to me like you do need some welding done. Yes everything you need can be purchased, I recommend NPD because I've had 3 1/2 years of no hassels from them. Now on to my point. Trashline sugested a good friend to weld. Good idea but I want to expand on it a little further. I think the first question you should ask of anybody you think could weld is "How many Mustangs have you done?" I don't know to what condition you want to take your car to, but, whatever you do repair should be done by a good welder whose familiar with mustangs or cougars or falcons, they're pretty much alike. My 2 cents is always gonna be don't fix it half axed. And whatever you do, don't pop rivet anything like the guy who owned my car before me. Good luck with it and have fun. What color is it anyway?
