Does the sail panels for the roof have to be installed before the rear window or can I just work the edge up under the seal after? Window is out and wondering which way would be easiest or does it really matter which comes first?

Gary, It can be done either way. I installed mine in my '73 before the rear window. Since you have the window out I would install them first. Ryan W.
